Alright, so there's a long story with this one. This method worked relatively flawlessly until the end of October. Square and WooCommerce would not sync automatically, so we went in periodically to sync manually. I connected with Wordpress support and they said that the plugin was broken. The SKU is the unique identifier used by WooCommerce and Square to share data.
I'd like to preface this post with saying that I've contacted wpengine support, Square, Woo forums, a developer friend, and troubleshooted it myself with no luck.
